Right you are. I think that this could be: "Note that setting a higher torrent specific limit than what the global limit is will not override it." (my preference) or perhaps: "Note that setting this higher for a specific torrent than the global limit will not override it." even maybe: "Note that setting a torrent's limit higher than the global limit will not override it."

I think "then" should be "than": ... setting a higher limit on a torrent THAN the global limit...
